Dear Christian,<br>you can save segmentation data as any file format supported by ITK. mhd is a reasonable choice. You can of course work without changing the source image; in fact, it is highly recommendable that you worked that way.<br>
<br>Segmentation images may be composed of labels that define the region you want to highlight: you may want to define the region either by its boundary or by the entire area it covers (slice-wise).<br><br>Chapter 9 in the <a href="http://www.itk.org/ItkSoftwareGuide.pdf">ITK Software Guide</a> has very useful explanations on the segmentation process, and the methods implemented in the ITK source. ITK also provides the examples shown in the Software Guide ready to be run for you.<br>
