So,,,possibly ... back to Numpy ... which at least is very easy to do!

I am afraid that you are correct that SimpleITK does not have that FFT filter.

ITK has the FFTComplexToComplexImageFilter[1]. However if I recall correctly that requires FFTW which simpleITK can not be build against for distribution.
