Hi Wagner,

I just downloaded and tested

http://public.kitware.com/IGSTKWIKI/images/d/dc/IGSTK-3.0.tar.gz

When you do the cmake configuration, it first asks you to specify ITK 
(ITK_DIR) and
then VTK ( VTK_DIR). Once you specify those, then the next iteration, 
you will see more
options such as

IGSTK_USE_Qt
IGSTK_USE_FLTK
IGSTK_USE_MicronTracker

Can you try it again and let us know if you still have problems?

Which tarball/zip file are using?
