Hi Nico,
If you are doing this for the same modality you can try
the ImageRegistration Plugin in VolView. You can download
the free version of VolView from
http://www.kitware.com/KitwareScripts/download.cgi/volview
The ITK plugin for image registration is included in the
download.
You should also try the application developed at the
UNC - CADDLab
LandmarkInitializedMutualInformationRegistration
The source code of this application is distributed with
InsightApplications, and can also be downloaded from the
CADDLab web site.

NOTE that image registration requires you to tune a number of
parameters. It is quite likely that your current unsatisfactory
results are just the product of a poor selection of parameters.
If you continue experiencing any problems, please post
a more detailed description of your images and the type
of mis-registration that you are trying to correct.
The mere description of "weird" results is unfortunately
insufficient for us to be able to give you technical advice.
