You may want to start by reading the Chapter on
image registration from the ITK Software Guide


    http://www.itk.org/ItkSoftwareGuide.pdf


as well as the section on Geometric transformations.


That will give you enought background for start porting
your application into ITK.


You may find also useful to look at some of the
applications available in "InsightApplications".
