Yes, you will find segmentation methods in ITK.


You may want to read the ITK Software Guide

in particular the "Segmentation" chapter.



Typical methods for brain segmentation from MRI
images are:

   1) Statistical classification

   2) Level Sets

   3) Region Growing (if you take care first
      of fiel-inhomogeneities, and provide some
      user supervision).


Regarding the "automation" of the methods:

please note that contrary to the misleading information
that is advanced in many papers in our field, there is
no such thing as an "automatic" method.

In practice,
all methods are "automatic" once
you are done with the "manual" part   :-)
