Hi Shoosh,

You may want to look at the ITK example:


    Insight/Examples/Registration/
        DeformableRegistration15.cxx


It performs the following registration sequence

   * Initialization
   * Rigid registration
   * Affine registration
   * BSpline coarse
   * BSpline fine


You could insert additional levels
of BSpline grids to it...
