Tim Allman already pointed you to slicer, which does offer ability to read 
DICOM and perform registration in one application.

The other option is to use a helper application to convert from DICOM to 
some other format.  Examples:

(a) Elastix + mriconvert
(b) MNI autoreg (ANIMAL) + dcm2mnc (from MINC tool set)
