[Insight-users] can not open file itkBasicFilters.lib_3D thinning algorithm_ITK

What version of ITK are you using?

To be safe for all version, remove:
SET(${ITK_LIBRARIES})

SET(Libraries
  ITKBasicFilters
  ITKCommon
  ITKIO
)

and add

SET(Libraries
  ${ITK_LIBRARIES}
)
