Hi Massi,

In order to isolate the potential source of the problem,
Please do the following:

After converting your images from VTK to ITK, save them into a MetaImage
file.

Then, isolate the registration code into a single command line executable,
and run it using those two MetaImages as input.

That will make possible to identify whether the problem is in the
registration
process or earlier in the preparation of the image.

Please let us know what you find.
