Rupert,
You may also want to consider using the SlicerExecutionModel command line
parser. It has the distinct advantage that your tools would be
immediately useable in several image processing frameworks (nipype,
Slicer3, BRAINS, and other are being added).
It is not hard to use, and has great CMake support.
