Hi Shahab,
 
If you have a binary segmentation of the object of interest, then you
could apply the itkImageMomentsCalculator filter to the segmentation in
order to find its major axes and center of gravity.

Hello again,
 
I need to cut a 3D block around a subcortical object, say right
hippocampus, in a brain MRI such that the center of gravity of the
object should coincide with the center of the block, and the major axis
of the object should be along one of the diagonals of the block.
