Yasser,

What format are your original files in? For most formats you should be
able to write a metaimage header using the MetaImageImporter program in
Insight-Applications. If they are DICOM files, you can also you my
program to write a metaimage header
(http://lcni.uoregon.edu/~jolinda/MRIConvert). Then you can read the
entire volume in and operate on that, instead of working slice-by-slice.

You should read the ITK Software Guide
(www.itk.org/itkSoftwareGuide.pdf) for information about how to use ITK.
